In the underside of the doors of my SLK are 4 rubber caps.
When I remove these caps I see some kind of adjusting / set screws.
What can be adjusted with these screws?

With luck you will find an exploded view that gains insight.

Also, check out your handbook. Might find nothing but....
Most likely the screws are for adjusting the alignment and/or height of the windows.
On exploded views it is not clear to me which screw has which result.

The windows on my car seems well aligned, but I hear wind noise and on the forward top corner I see waterdrops in heavy rain.

Anyone can help?

As others said, if it leaks at the seals first try Gummipflege (cheapest) or the MB stuff (expensive) or Krytox GPL105 (very expensive).

You might do more harm than good.
If after that you still want to go ahead, I say "hats off...."

As said before, lube the rubber first.
