Is your headliner still in place and your roof closed?

This is almost certainly a switch problem, most likely switch S69/2 or S69/3 is stuck closed. The only ways to tell for sure are to look at them (which you can't do until the headliner is removed) or measure them electrically. Try this though: operate the roof until it stalls. With the soft side of your fist, give the headliner a good rap or two in the front-left and front-right corners. Then try to continue operating the roof. Sometimes (!) this will dislodge a stuck switch.

Lower probablity but still possible: S69/9.

Are you handy with a multimeter?

If you look on the left and right rotary mechanisms you'll see each has a very small switch attached; these are S69/2 and S69/3. They have a little rubber cap on them. With the latches unlatched, reach up there and press the switches manually - and see if one (or both) appears stuck.

OK - so you've confirmed S69/2 and S69/3 are not physically stuck closed - that's a good start. You are on the right track with a scanner for the next step - you need to know what the roof module thinks of all the switch settings.

Just FYI, another common failure is the S69/9 "lid open" switch dislodges from it's mounting point. The switch and the mounting point are both plastic. This switch is hidden in the right-rear corner, you can reach in and up to check it.
