I doubt there's anything wrong with your speaker wiring, sounds like they just don't want to warranty the amp repair.
Not to totally dis them. I spent 4 years reparing audio equipment in TX and automotive amps were the worst because I would constantly get folks bringing their amps in that they damaged in the installation process. Not suggesting you're one of those folks, just aluding to why they may have hesitations.
As for the OEM stereo, it's your personal preference. I kept mine intact because I wanted to keep things original cosmetically.
I inserted a cassette adapter and ran the wire/mini-plug out the back of the stereo and down through the console to the cig lighter compartment so I could listen to my mp3 player in place of cassettes.
Just a suggestion.
