I assume you are comparing that sound to when you have the iPod plugged into the Aux in the glove box? If so, I think I have read that there is some sort of leveling by default on the iPod and you need to turn that off. Unfortunately I can't tell you how to do that, but I think if you search this and other forums you will find someone who describes how to make the iPod sound better and have higher volume through the Aux port.
If you aren't doing that comparison... Never mind
